Could it be that the roof itself was in good condition but the assessor didn't know if there was any insulation in the floor as it was boarded out?

EPC in my opinion are good idea badly, very badly thought through!

They only really work for 'square' boxes (houses) built post 1960's; for any house that could be an 'interesting' plan or somewhat older then the house becomes an expensive liability.
What is worse the standard changes frequently and rarely for the better.

Who is the standards setting body for that EPC - it's looks absolutely carp. The standards body should be on the EPC.

They are a total waste. The only growth industry in this country (and perhaps the entire EU) is pointless red tape.
