Filling holes in ply prior to (vinyl) tiling

I want to lay some vinyl tiles in the bathroom. Currently the floor is T&G boarded so I intend to overlay 6mm ply fixed with counter sunk screws. However, I'm not sure what filler I should use to fill the gaps (against wall, around pipes and screw holes) prior to laying the tiles. Any suggestions?

Also, will I need to prime the ply? Would PVA be suitable?
