If you mean that the updates are actually from Microsoft and are for your operating system. Then generally it is a good idea to download, as many of these are to protect your system from nasties . 
If you want to see what you should have on your system and what is available you could connect directly to Windows Update site - either go into Control Panel and click on Windows Update icon or go directly http://www.update.microsoft.com/windowsupdate/v6/default.aspx?ln=en-us

It is usually best to have the Microsoft auto update set for critical updates only. These are the ones that help address any known security vulnerablility's.
Other non-critical updates are usually only needed if they relate to your specific work activity and programs.
