Because my wife wakes up bit late and she wants the temperature to stay at 20 all the time so she set the thermostat to 20 as soon as she wakes up. That's why i don't have to set the other two time periods then before we go to bed i turned the thermostate to frost stat i.e. 5C and timer lights the boiler at 6:30 before i wake up for office.

In that case you should set time 1 to 0630 and time 6 to, say, 2300hrs then use the ONCE setting, which ignores times 2 to 5. The heating will come on at 0630 and go off at 2300, the temperature while it is ON can then be set to whatever your wife needs.
At 2300 the required temperature will drop to 5C without you having to remember to change it.

Also one thing for sure as i tested it in last 2 days room stat turning boiler on even in the OFF period though timer is in AUTO. is it because of wrong wiring?
Set time 1 to 0630 (when you get up)
Set time 2, 3, 4 and 5 to 1200
Set time 6 to 2300 (when you go to bed)
Set the switch to ONCE
The heating will come on before 0630 an bring the house up to the required by 0630.
During the day your wife can adjust the temperature as she wants.
At 2300 the heating will go off. But if the temperature drops below 5C overnight, it will come on to prevent freezing.

Also noticed heating come on at 6:30 not before to set desire temperate at 6:30. may be again something is wrong.

The programmer ON/OFF timer pair. If you want to ignore a pair you have to set both to the same time. I would suggest
ON 1 = 06:30
OFF 1 = when you leave for work
ON 2 and OFF 2 to the same time (after OFF 1 but before ON 3
ON 3 = when your wife gets up
OFF 3 = bedtime

It's because the programmer is not set to optimization ON. You need to set Parameter 9 to 2 and Parameter 10 to 1. If the house is not warm enough when you get up, set parameter 10 to 2, or if necessary to 3.
