The clout nails I used are slightly too long (by 2-3mm) so they poke through the roof inside. Apart from not looking so great could it be a problem in future?

Is there a dange of you spiking your head on them?
If so, can you not grind them off and maybe put some silicon over them to avoid the possibility of water coming through.

Its just a cosmetic thing so you can forget the silicone no water will come through, felt nails are designed to seal themselves into the bitumen of the felt.
