Knocking noise

I hear a knocking noise when my boiler comes on/off. Just three or four knocks. It works fine and heats all rads. I did recently have a problem with the downstairs rads after the program device ran out of battery (have sep ones for up and down) and I had to manually push a lever/switch for the downstairs boiler outlet. Is this anything to do with that, or something else?
