I'm starting work on lowering a section of the grass to make a patio area at the back of the house.

There's the issue of this drain though, should there be any concerns for simply lowering the height of it by removing a few courses of bricks and then slabbing over it using a recessed manhole cover? The concrete it's sitting on at the bottom of it would need lowering aswell

It depends upon the level of the next manhole cover before and after. If anything blocks there is the possibility of everything trying to flow through that manhole. You need to look at the height of its neighbours, then decide how feasible it is.
