Polyfilla OVER caulk?

Hiya,

We've just had new windows put in and the fitters seemed to have filled any holes and gaps made with decorators caulk.

Some of these holes are fairly sizable and still haven't gone off properly yet (windows fitted Thurs-Fri) but also they're also not completely smooth to the wall and quite spongy.

Normally I'd fill holes with polyfiller and just caulk into the corner.
Can i use filler over the top of the caulk or would I need to pull the caulk out, fill and just caulk into the corner?

I'd personally dig it out and fill the hole with filler.
 
Filler needs to be thick enough to hold its structure. Yes you can fill over caulk but you need depth. Dig out I guess as above
