I'm laying a reclaimed solid floor, so I'll be using the router and table for cleaning off edges and creating tonge & groove joint at ends of cut planks.

are you laying onto a floor or the joists!!

Laying the flooring onto chipboard! Using Mapei ultrabond. Following advise from Mapei rep I have sanded chipboard just incase it was chipboard treated with moisture resistent.
 
not realy shure why you want to t&g the ends!!
the boards either side should hold them in line assuming they are 5 1/2" or less boards

in deed you should not try and pass a plank of more than 3 or 4 ft over the cutter as the leverage off the length can make the move jerky

you can just accuratley cut the edges square and get a good fit that way
 
why don't you buscuit joint the ends? unless you're going to use the router table for other things later it would be an expensive way to do what you want
