On my extention a few pads were made and a pre-stressed lintel put in place. I think the builders did this so that the foundation did not go through my gas and water main.

The lintels are place like an L shape.

Now I'm left with an exposed lintel which I plan to cover over with soil and stones.

What I don't want to do is allow the soil to always keep the lintel wet and on the otherside of the lintel there is an end of steel exposed which I do not want to rust and eventually breakdown.

Is there anything I can paint this with to protect the concrete for the long run.

What is the reinforcement made of? if it's stainless you should be okay. But if not, the steel should not be on an exposed surface, it should be 25/50mm within the concrete.
If you are filling the area and it is being covered have you thought of rendering over the end to protect it. If you do paint it you need a zinc base galvanized paint, but this will only offer a little protection as painted metal does not make it totaly impervious to moisture.
