Replacing old insulation under floored Loft

I am intending to take advantage of the new government grant to replace my flimsy insulation, the problem I have is I have floored the loft out and use it as a storage place. I have no problem in taking it up but the new insulation required I believe will come above the rafters. Is there a any way round this so as I can keep my flooring
