Sealing roofing felt below lead slate

Scenario is vertical boiler flue through a very shallow roof with pan tiles. The roof has breathable felt. Inevitably rain found its way onto the felt and through the split in the felt, ran down the flue pipe and into the boiler. The boiler has just been replaced and the roof needs sealing properly. Im sure there is a way to create a seal around the felt and form an up stand / tube which can go around the flue. The lead slate can then sit over this up-stand as well and do its normal job over the tiles. Ive seen this used before but no googling will give me the results i need. Can anyone please point me in the right direction
 
Is the water getting past the lead slate or further up?
Water is getting under the tiles further up and running down the felt which is obviously its purpose but rain will easily blow in through the sides as well as the tiles are pretty pizz poor. The lead slate is fine.
 
Because the pitch is so low the rain will just run in through the slit in the felt above the flue.
