Should exterior boiler flues be watertight?

Boiler cases are designed to be airtight at a few milibars. When there is ingress of water to the boiler then it will usually find its way through the seal. There has to be quite a lot of water though so I would definately get it checked.

'Namsag' and 'Simond' ~ I didn't 'let' the gutter leak onto the flue. I didn't know the gutter was leaking until I saw it on Thursday. The gutter is being repaired today.
'Powell30' ~ You say you've seen something similar. I'm scared to ask but was the boiler damaged beyond repair?

No boiler is damaged beyond repair unless the case is rotten or it has caught fire.

If you have house insurance then that will often cover the consequential damage caused by a leak.
There is a significant possibility that any damage to the boiler would be covered by your insurance as long as the boiler was correctly installed and we dont know that yet.
You have not said much about what your flue looks like, the slope and if the outside is sealed to the wall.

I'm not too sure what you mean as to what the flue terminal looks like. The end of the flue (as if you are looking at the hand on a clock) is pointing in between the 9 and 10. I'm sorry, I'm not sure how else I can describe it and hope you can understand what I mean? Is that how it's supposed to slope? It is sealed to the wall.

well get the gutter fixed and ask warmsure to come and check the boiler over,its still under guarantee isn't it?
