staining floor tiles

I have a kitchen and dining room that have 9X9 Mexican terra cotta floor tiles. These tiles have previously been stained to look old and well worn, and we like the way that they look. We have them waxed occasionally to protect the finish.
The problem is that in some areas, moving chairs around has chipped off the finish in spots, showing the lighter color of the tiles underneath.
How can we stain these tiles in the areas where the finish has been removed?
