I am going to remove a toilet but need to know how about sealing the sewage pipe. A new toilet may be fitted one day so all i was thinking of doing was sealing the hole. Can I just get some sort of cover that goes over the hole to keep the bad smell out?

Yes you can get caps that go into the pipe to seal it...or for a temp. method you can put a plastic bag over it and tape it up...job done!

If you can see the fitting the pipe goes into ( like a t-piece or elbow) then you can pull out the bit of pipe and put in the 4" cap or access eye.if you cant see the fitting then you can get a rubber type cap that goes into the pipe itself, basically just ask for a 4" cap that goes into the pipe itself(the name eludes me..sat night..vodka etc :p )
You can try B&Q as Im not sure what they stock(I live in Jersey and our B&Q is tiny)
