The condensate pipe for this is fed through the bottom of the jig but leaves the condensate at a very low level.

I need to have the condensate run into a pump but the connection from the boiler is way to low and would then run up hill to the pump which won't work.

Anyone got any suggestions.

Can we cut through the side of the boiler case on the tank module, this would allow us to alter the condensate outlet so it terminates higher.
 
It will be fine. Go up with it.
It will form a trap in the pipe but I don't think it will affect operation see plenty of boilers like that operating quite happily. It just matters where the trap is in the boiler. Provided you are below that it should be ok.
