Weeds coming through membrane

Some 'weeds' will be stopped but others will have the ability of perforating it. Bamboo and its relatives are well known for even breaking through concrete and brick.

Even if you stop them coming through the membrane, they will also grow in the gravel. Set expectations to the customer here, it's going to require maintenance no matter how you lay it.

Do you think new stones or see how it goes with just old ones and new membrane? Peg it down or use stones weigh it down?

I might be wrong, but it looks like the weeds are growing above the membrane, rather than growing through it.
Nope.
Weeding will stop the weeds. Easiest way is probably a flame gun - it boils the water in the plant cells, bursting them and killing the plant
That’s what happens at our allotment. Seeds blow in to the gravel (or woodchippings in my case) and take root. Regular maintenance is the key.
The weeds aren’t coming up through the membrane.
Most weeds start as wind-blown seeds that land on the surface, germinate, and send roots down.
There are a few exceptions, i.e. weeds that spread via underground roots and pop up somewhere else; one example is bamboo.
If you want the gravel to be weed-free, you need to weed it. Turning it over with a hoe might be suficient; otherwise, spray with weedkiller (taking precautions not to let the spray drift and kill other plants, etc.) or a weed burner.
