Weed Membrane & Plants on Gravel

Hi,

I am going to fill in part of my garden which did have grass on it with decorative gravel.

From what I have been reading I should put a weed membrane down underneath the stones to stop the weeds growing through.

My question is that I want to have some shrubs round the side as border and possibly a small tree in the middle. Do I just cut a whole in the membrane where the plants are going to go or would the plants be ok just to go on top of the membrane as long as they had a bit of soil round them?
