After repointing some bricks are smudged with cement.There is a type of brick cleaning acid-will this be able to clean the bricks?

Some of the brick cleaners WILL remove cement stains. The downfall to this however is that the way it does it is by breaking down the portland cement within the motor.
Unfortunatly this will also breakdown the new pointing. Ensure you choose wisely and ask at your local builders merchants.
