im dimly aware that 10mm is the norm and I guess this is to get 5mm of adhesive or thereabouts, but in a situation where I'm using 2 different tiles, one 2mm thicker than the other, over the top of a perfectly flat screed, would using a 6mm notch for the thicker tiles make them easier to level up with the thin ones?

wouldn't make much difference, just use the same trowel for each

As you're going between 2 different tile thickness's on the floor, it's not the notch that's important, but using a spirit level, and experimenting with the bed thickness required to get you there.
