Bedding drains under floor

In the process of building a shed for animals with quite a complex drainage system and the builder has stopped work leaving us with a floor with a load of pipes laid out on what is now the ground. All of the pipework should really be below the floor level and we know we need to build up that floor with MOT before we put a final surface on it.
We know the water flows and the pipes are currently held in place with small concrete blocks and dollops of concrete at points where it bends, and where there are U bends. I know I have to pack shingle around the pipes and build up the MOT on the floor to raise the ground level but can I leave the concrete fixed 'anchor points in place or do I need to chisel them out. Getting to the concrete under the inspection chamber is particularly difficult.

Leave them. Just make sure there is plenty of tolerance on the flows and levels and double check them before finally pouring concrete.
 
So the plan is, shingle under all the sections that are not fixed points and the occasional points that are fixed in concrete can be left?
