Boiler dripping water in cupboard, only when rains heavily

When it rains heavy my cupboard gets wet. New condensing boiler only fitted 3 weeks ago. I can see water on top of the boiler by the flu and water underneath on the shelf. The outside flu pipe comes out and had to go 90 degrees up and then back horizontal to miss the conservatory. Can't see how the water is getting back in. I also thought water like this should go out the lower pipe? Any advice appreciated.
 
It is and can leak when heavy rain. No water on cupboard until new boiler put in
 
if the guttering is leaking then that is the problem. You need to get the guttering sorted. As for the flue struggling to picture how its been installed from your description you'll need to post a picture for clarification its ok.
 
Certainly looks like the guttering is overflowing into the air intake of boiler flue.
