Just started digging my foundations and typical English weather it's started raining. Does it matter the fact the rain is getting down into the trench. They are not flooding but I'm just a bit concerned.
No!! Carry on but leave the last 25 to 50mm in depth, until finished your dig, then go back and finish of and bottom up trench to leave a clean bottom ready for inspection and concrete.

Also while I'm on the topic, what happens should it rain when I'm back filling with the concrete? I presume there's very little I can do other than cover it over?

Fraid not joe-69. Our early education was at a junior remand centre. We then graduated to a juvenile approved school. Was then promised we could graduate if we wished to a Borstal university. Decided to start work instead.
By the way joeboy-69 did you enjoy your last visit to the Khyber Pass when you were on holiday in the Kush mountain range.

Yet another thing, when the building inspectors comes to check the trench what is he looking for at the base of the trench (obviously not quicksand).
The base of mine is made up of a lot of flint stones ( not the cartoon).
Sounds like you are in a clay/flint belt. Few areas like that in London. Your BI will know the area and should know what he wants.
In a nutshell, providing he is in decent frame of mood, and providing that you have a metre depth, no trees or hedgerows in the immediate vicinity, the bottom of trench (wording for joe-96s benefit) is clean and level then you should be okay. Try not to leave any footprints in bottom of trench as these signify possible soft ground. Do not worry about any flints exposed.
