I will be building a stud wall, then fixing tapered plasterboard to it, and filling the joints.

Problem is, my wall is 2700mm high, which means I will have to fix one board, then sit 300mm of another board on top.

This means I can fill the vertical joins (because they are tapered), but what do I do about the horizontal joins, because they aren't tapered, hence my scrim will be sitting on the top of the board, and my filler will be proud.

Thank you in advance.

Just feather it out as best you can. If you get the boards pretty well aligned to start with then it should look good. I'd be tempted to put the join at the bottom. Less visible or picked up by any lighting.
