Flashing query around a roof window

Tiling my roof at the moment and can't figure out the best way to attack to the flashing around a roof window.

The way my gauge work out for my battens has resulted in me making some awkward tile cuts around the bottom of my windows. A run of batten is about 100mm up from the bottom of my window so I've cut a section out of my tile to fit around it. This has resulted in my flashing sitting too high. Please see pics as I'm struggling to explain my issue

It looks fine to me. Too high? All you do now is fit the side and top flashings and cut your tiles up to the side flashing etc.

I would have slid the window up too. (or down) though not always possible The flashings will not sit as they should.
