Flooring around or under toilet

Hi,

Nearly flooring time in my bathroom, toilet has to come out anyway, I have removed the floor tiles and we are having Lino with ply to bring it up level with the bottom of the wall tiles.

question is, do I get the flooring fitted then fit the toilet on top or let them fit round the toilet?

Flooring first, then fit toilet.

Toilet on top then clear silicone around it to stop any liquid sitting under the pan.

+3, always lay the toilet on top of the floor, as long as the flooring is flat. If it's unevenly textured - like slate - then it's a toss up as the pan will never sit on it properly.
