Later, I was told that the board he used is 6mm thick MDF board covered by cement. I am extremely concerned about the board swelling if moisture is absorbed, which could shorten the lifespan of the cover

I find it hard to believe a roofer would use MDF.

Don't assume it's just condensation. I might be worrying too much as I've noticed quite a few chimneys on my street that also lack capping. The problem is that if the structure has been damaged, any water entering the wall could exacerbate things, even if the holes have been blocked off now

Any warm, moist air, ducted through a cooler pipe, will collect condensate.
