Piaggio not idling

Not actually a car but it has all the same stuff as a car, water cooled, efi, ecu etc. I charged the battery on my 2004 Piaggio BV500 scooter with the battery still connected. I had heard that with modern vehicles that can damage the electronics but forgot to disconnect it. Now the engine will run and seems to make the normal amount of power but the engine management light sometimes stays on and it won't tickover. I don't suppose it is significant but I also fitted a new spark plug since the last time I used the scooter.
 
From your words I gather it was standing for a while. How long?

A have known slow-running jets in the carburetors of summer-only bikes get clogged when standing.

The result is that it rides OK, but stalls when you close the throttle towards tickover.
