Looking at the installation instructions it seems the terminals are used.

The time switch it seems does not use all the terminals, but in spite what it says it is rare for central heating to follow any colour code other than the motorised valve. What I have seen is where a boiler is changed to a combi, the old programmer is still used, so maybe the wires now do nothing.

It's pretty much what I would normally expect to see with a 'single channel' programmer, with the exception of terminal 4, as you say terminal 4 isn't used.

So, as it has no actual function, sometimes terminal 4 is simply just used as a convenient connector to join two wires together instead of using one of these.

If I had to guess, I would say one yellow wire is the switched live coming back from a room thermostat, and the other is the switched live wire to operate the heating.

Impossible to say about the taped up wires, unless you can say what is connected to the other end of them. They may just be unused wires from a previous installation, perhaps it used to have a twin channel programmer controlling a hot water cylinder and the hot water part was removed at some point and they are the unused wires, but they might still be connected to something at their other end.
