What's the best way to fit them? Should I just get a bit of 3" timber and scribe it to the floor, then cut a groove in the timber to hold the tracks? Or is there a better way?

Thanks

Door gears normally accommodates uneven floors up to about 30mm.
Or you could do as you mention though 3inches is a little thick and likely to stub your toe .
