Recently, I had a new boiler put in but the 2 pipes need to be moved slightly which has now left two holes on the ceiling that I want to fill it in but not sure how?

As well as I have 2 line cracks (38cm and 15cm long) under the windowsill,

Also how would I fill in these holes on the ceiling and corners?

For the bigger holes, some of the ready mixed plaster you can get in tubs will probably do......if there's nothing for it to get a hold of, then some chicken wire or whatever pushed in first will help.
I've never noticed any reaction with copper against plaster - unlike cement - but some tape wrapped around the pipe will help if you're concerned there.
For the other stuff, just good 'ole Polyfilla will be fine......push it well into the crack with your finger.

The cracks under the w/cill will need addressing properly as they may well be structural cracks!!

If those cracks worry you, do check out the external brickwork!
In the meantime, fill the cracks and keep an eye on them.
