wooden flooring: finishing

Hi I'm planning to lay in new wooden floors on bank holiday but i'm struggling even before starting the project.
I have a full length sliding window and i can barely fit floor & underlay beneath its sill so how can you finish nicely when you don't have any space to put any moulding?
and is it easy to saw floor boards using jigsaw?

Please help!

Shown on the left portion is the sliding rail for the portion of the window that opens. The right portion shows how the windows runs from the floor on which the boards must be laid.

(Can't see the picture, so please keep that in mind when reading beneath)

If the floor and underlayment level ends up same level or above a sliding sill we normally fit the floor leaving an expansion gap between floor and sill. With enough room to install a so-called End-threshold (or L-profile). It does 'sit' a bit higher than the floor, but does make a very neat finish (and leaves a sufficient expansion gap).
