My cloakroom radiator, basin and toilet cistern pipes are all bonded together just above floor level and the bonding conductor runs under floor between each one. I can access the pipes and conductor in the crawl space under the floor. Is there anything stopping me bonding the pipes under the floor level for neatness? Or do they have to be visible above the floor?

No, that will be fine.
It probably would be better if the connections were still accessible, (will you still be able to go down there?) but if the pipes are tested in the future and found to be satisfactory then that would be alright.
Even if not, another wire could be added.
If there is no bath or shower in the room then the bonding is not required anyway.
No bath or shower. It's just a small cloakroom. It has one radiator, a basin and a toilet with a shaver light over the basin, an extractor fan in the ceiling and a ceiling light, switched outside the room. So, no bonding required on the rad, basin and cistern, then? I'll always have access below the floor (it's how the houses are built in this part of Scotland!)

In a domestic setting, supplementary bonding is only required in a room containing a bath or shower, and depending on certain criteria being met, it may be omitted from these rooms also.
