Fitted these bath panels and had to cut lip off as it didn't fit in the groove under the bath. I put silicon on exposed edges but when I rubbed it in it got absorbed into mdf and u could hardly see it. Will that be thick enough to waterproof it?

Unsuitable for bath panel, not seen one yet over 6months old that hasn't failed due to water ingress. You don't cut the lip just the base to fit.

So should have turned it upside down and had the cut part near the plinth I guess. The lip wouldn't fit in slot so what else could I have done. They did say varnish or silicone cut parts.

I primered, white spray paint then 3 good coats of varnish on our MDF (tile effect) panels. It's done 4 years so far.
