Am fixing stainless steel bell cast beading to some lead flashing on my roof . . can anyone tell me what position the beading should be atached?

it is best positioned so that the bell bead is just covering the lead-to-wall chase joint.

Does that mean that the clout nail fixings for the beads should not go through the lead but should be above it?

Yes just above it, I would use non-rust screws and plug, I have seen clout nails rusted through the render
