Your architect should have made plans for this already - he/she should have moved the drains and covers and advised on where to situate them. The old drains can then be sealed and built around.
I'd have a word with your architect and then show the plans to your builder for a quote. Most reputable builders will have done this sort of work and so will be able to give you estimates on this.
