I would remove the joists and dig out the drain line and replace it

Me too, but with the new loo in mind. Whether that means the new loo pipe has a vertical stack on the outside, or a better re-hashed version internally, I'd have the new loo ready in any case.
 
There are a number of further suggestions that come to mind ref this situation - advice that down the line might save the OP frustration and money?
