I have recently replaced my Honeywell three port valve head. Is it normal for this to remain quite warm even when the heating & water have been off for some time and the pipework has cooled down?

Yes, 'cos depending on which was being served when the system turned off (heating or heating/hot water) then the valve is being held in that position by a stalled motor which uses electricery hence the warmth.

Just remember not to let any clothing cover the valve if fitted in an airing cupboard.
