one problem with stacking if the second from bottom box moves say 12mm to one side and 12mm sideways then the total weight in that corner goes from the sides and onto the base so from a fully compressive load that the sides can easily cope with to a shear load fully relying on the fixings
 
No fail with a 35-40mm move. It will fail if the move exceeds 50% of the box length/width.

I have neither precision sawing nor drilling. So one hole at a time is the only option I have. Any error is then accommodated by the next hole. It's slow but works. Jigs will wear as well and causing error.
