The permitted depth of a rear extension to the rear of my semi is 3 metres. We have an original glass logia about 2/3 of the width and the rest is brick with a tiled roof which would have been a boiler room and coal hole all of which would have been part of the house when it was originally built. Both are single storey height.

So where does the 3 metre measurement taken from?

It is taken from the original rear wall(s) as under PD, you can have more than one rear wall. The part that may catch you out is that ‘wrap around’ extensions are difficult to get under PD.
 
The 3m measurement is normally taken from the main rear wall, but in your case this is probably irrelevant. If the boiler room/coal store are orginal, no extension is possible under the permitted development rules because you will be extensing beyond an original side-facing wall.

Both the logia and the boiler room come off the rear wall and do not protrude to the side. Is that still a problem?
 
Do you have a plan or photo that will help us better visualise and then advise?
 
Having read the regulations regarding PD it looks like it would not apply for what we've got in mind. Our plot slopes away at the rear of the house and the DPC is about 1.6 metres from the ground, so eaves would be well above the 4 metre restriction. Also we would want a raised patio area.

Hard to say without seeing a plan, but be careful with the boiler room - search for previous threads on here where councils have determined that the side walls of such things constitute side elevations, meaning your PD rear extension can't be wider than half the width of the original house.

However, if I read your original post correctly, the logia and store together form a single rear wall with no dog-leg, and therefore you should be okay to extend out from this at the same width, but it's one of those where the more risk averse might want to get a LDC to confirm that your interpretation is shared with the council.
