I am thinking of getting a wood burning stove installed. The Selkirk twin wall installation guide says i need to have 2.3m above the gutters if the roof is 45deg so that the top of chimney is horizontally 2.3m from the roof.
Is this required in practise, 2.3m seems very high??

Yes, it certainly is required in practise, unless it goes above the ridge in which case it needs to be 600mm above the ridge

Do you know why my neighbor would have a gas boiler flue exiting the roof which is only 1m high on a 45 deg roof. Am i incorrect in thinking the regs for a gas boiler flue are different to a twin wall flue for a wood stove?

The regs for gas boilers and woodburning stoves are completely different, hence your neighbour's flue is a different length.
