Rust on van roof?

What should I do with this rust to prevent it rusting?

Stop carrying wet garden waste on top of it

Looks like a Peugeot / Citroen roof, with the hook in brackets?
The roof bars have either been overloaded or allowed to flex - the sort of action that's found when sliding ladders on, etc.
Make sure the bars are tight, then treat the rust with Kurust solution that turns black when activated bŷ rust.
Then, brush on some primer, followed by gloss then lacquer. I'd never recommend spraying silver with a rattle can!

Actually hit a low ceiling with rhino ladder clips which pulled ceiling up. Mechanic put that putty stuff on most of it, but there is still a patch of rust. Not sure u can see in pix

Don't try to push it back down - just fill the cracks with paint.
