Screws Popping out from ceiling

Are you 100% sure they are screws not nails?

Usual cause (apart from teenagers slamming doors) is people trampling about in the lofts, or heavy storage. Loft timbers are calculated to be just strong enough to hold up the ceilings and tiles, they are not as thick as floor joists and will bend a lot.
 
they are screws, if you see the third picture that will show the screwhead...

what material should i use to fill (sorry i am very new to DIY)

the house is 2004 built.
 
you can use a polyfilla-sort of thing and scrape it level using a broad metal scraper before it is hard (this is easier and cleaner than sanding)

if using a water-mixed filer, give each screw-head a dab of metal primer first, to prevent rust stains showing through.
