Sealing breathable membrane

So I've laid new breathable membrane but water is still getting inside presumably from wind driven rain in the laps, nail hole from the batten, clout nails etc.

What's the best way to seal this before putting roof tiles on top?

If you have got it laid in this weather then not surprising its leaking, get the roof tiles on they are what prevent the rain coming in, the membrane is just a secondary barrier to prevent dust etc being blown back into the rafter zone and any minor water ingress, not to weather proof it
 
Tiles are the best thing for this problem.

A tarp or polythene sheet the second best.

There is no third best.

I'd put the roof tiles on top - and then seal it if needs be.
