We are planning a new extension, we require a new soil pipe to run from the first floor shower room (Shower, basin and toilet) to a toilet room below (Toilet and basin) and then down through the new foundations and in a new waste pipe into a T in our existing external pipes.

I presume there is no problem linking the shower and basin waste pipes into the stack with S or P traps?

Do I need to run the soil stack right through the roof and put some sort of cap on it?

Consult with your BCO for advice as it falls under regs.
They will tell you if it has to be vented to atmosphere :D

you can run 32 or 38mm pipes directly into a stack pipe via a strap on boss or fitted cut outs and rubber spigot.
