Sub base pushing up water

I have dug my sub base out for a summer house (4m X 3m). The soil is clay. It's not been raining for a few day here however the soil is leaching out water and pushing it to the surface. I keep scooping it off but woke again this morning to more.

Can I clear it and get my type 1 down or do I need to wait until it stops? Was planning on getting the geo fabric and type 1 down tomorrow (Sun).
