What could be the cause of a toilets trap water turing brown when it is not used. It's the last toilet on a run of 2 toilets. It keeps turning brown even though the toilet isn't being used. Flush it and the water is clear then it turns brown again after a couple of days.

Something brown stuck in the U-bend, try a couple of buckets of water to move it on.
It's only just started doing it. Install has been in for a few years.

There is enough fall on the pipe from toilet one to toilet 2.
There is no vent on this run. If that could be a cause of the issue.

What is the issue?
The second toilet on the run keeps filling with brown water when not in use.
When flushing the first toilet you can see the trap move up and down on the second toilet.

Check the air vent or air admittance valve.

There is no vent or aav on the run so wondering if this is the issue. However the installation has been ok for 3 years previously.
That could be part of the issue, it is not draining fully. Have you checked the manhole where they discharge to - any sign of it backing up?
