The property I have moved into has old floor boards with apx 5mm gaps between each board. Half of the old filler used to fill this gap has falle away and I would like to know a course of action to fill the gap that doesnt involve filler because it will only break up and fall through again when the boards flex.

I take it you want to stop drafts? If this is so, I'd overboard it with 4mm ply or 6mm if your boards are in really bad shape.

This will help to stiffen the floor up as well. lots of screws needed but worth it. no more sqeaks as well.

I would cut (or buy) long thin wedges of wood, cover them in glue and hammer them into the gaps. When dry, chisel off whatever is protruding, then sand the lot down. It will look good, stiffen the floor and give you a good finish for whatever sealent you use

Yeap, and when the seasons change the floor will shrink and expand again, dropping the fillings in the void again and you can start all over.

gcol's idea is the better one - overboard and be done with it, plus you create a more suitable surface for any future floor covering

I have to disagree, glued in wedges will turn the board into a single membrane, if it's sealed well, I'd give it another 100 years.
Gluing wood together with PVA under pressure will give you a solid joint and no-way, no-how will they ever 'fall out'; that's like suggesting plywood will just fall apart!
