How long should one wait before hammer drilling through a newly built single block 100m wall ? I tried hammer drilling with a 6mm bit through a top block 24 hours after it was laid, and although the mortar joint appeared to be solid, the block moved a bit, and I managed to lift it off with ease.

Depends how much weight is above it and the type of drill you are using. If I have to drill near the top of an existing wall I will always go gentle and if the top brick will apply pressure to the top whilst drilling as they can come loose.

Mortar doesn't really have any strength under tension, that's why you always strap the top courses down where they're exposed., As the previous poster says, make sure there's plenty of weight on top or just be very gentle. You could try non hammer mode if the blocks are soft enough.
