New property soil plumbing

Hi could someone in the know please advise if this soil pipe looks as though it’s maybe fitted incorrectly. It just doesn’t look right and can’t help but wonder if it’s the source of small flies we get in our bathroom. Cleaning it is very difficult as we can’t access inside, but we can see its dirty.

No, one connecter shouldn't be pushed in to the other like that, the pan connection doesn't look right either.
 
If you can loosen and pull the pan forward a bit I'd cut the pipe nearer the wall and fit one of these, https://www.toolstation.com/viva-extended-straight-wc-connector/p36680
That looks a nice clean design but as you can see in this even wider photo, the pans design would mean in order to move the pan I’d have to disconnect it from the cistern too, or maybe take the cistern off the wall too ?
Not sure I want to take the chance of doing all that myself in case I mess something up. Might just get a plumber in, but I do appreciate your help.

Ok thanks. Before I take the plunge - not today - and just for reassurance really; once I’ve undone the two bolts holding the pan down to the floor, what is it that seals the base of the pan to the vinyl flooring?
 
Nothing, although some like silicone on everything, just cut it with a sharp blade if there is.
I’m surprised. I thought water may seep under the vinyl and into the wooden floor via the bolt holes but I guess they’re not long enough.
There was silicon around the base when we moved in but it was moulding up so we removed it as best we could.

Looks to me like the Pan Connector has been pushed into the Socket of the Soil Pipe. That type of Pan Connector is designed to fit snugly inside the pipe, so will be a bit loose in the socket.

Remove the Pan, see what you have, if it's the socket end of a section of 110mm pipe, you'll need a short piece of 110mm pipe to fill the socket, then insert the finned end of the Pan Connector into that, it will be a tight fit, but that how its designed to be.
